I don't have a skin fold caliper but doing it in the morning sounds clever:)

I would take the skinfold measurement at the same time as weighing, first thing in the morning after using the toilet. You can also use an online tracking tool if you prefer that over excel, for example http://www.physicsdiet.com/Default.aspx is simple to use and free. Enter date, weight, and BF% and it charts your progress and gives weekly/monthly trends too.

It doesn't matter. Unlike your weight, your BF% does not fluctuate significantly throughout the day. Record it whenever you like. If you really are concerned about accuracy, then take it more often -- multiple times per week, maybe -- and then take the average for each week. Averaging many measurements is better than taking one measurement, no matter how carefully.

As I said, your weight fluctuates. Your skin fold measurements don't, not to any significant extent.
