Hey,
I've started carb cycling with the tool on scoobysworkshop.com and I follow it, but the problem is my 5th and sixth meal are during the late hours when I'm sleeping, does it matter that I'm not getting all of the calories and if so what should I do to change it besides change my sleeping habits

yes it matters big time if you dont get all your calories not only are you in ketosis starving your body your muscles,organs,and brain of carbs you will give it more starvation with a deficit of calories and your body will eat away your muscle and fat storage. what you can do is change your eating habits instead,
             instead of 6 meals get all your macros and calories in 5 meals on the 5th meal make sure its low in carbs and fat (low fat greek yogurt or cottage cheese is what everyone seems to like) then go to sleep that way you have some protein for the 6-8 hours youre asleep.

its a quick way to remove a little bit of stubborn belly fat if you are ripped and lean and dont want to burn too much muscle while losing that fat. but carb cycling for a long period of time (say longer then 6 months) is believed to be bad for your health in the long run. because you are essentially starving your muscles, organs, and brain. so to stop rambling and answer your question it has the benefit of losing body fat faster then you would with cardio. but thats the only benefit there is.

You don't have to carb-cycle to lose fat. The last bit of fat can be burned off with a regular diet just as well. Your fatloss progress is determined mainly by the size of your calorie deficit.
Also, meal frequency is irrelevant in terms of losing bodyfat. This topic has been discussed several times, so use the search -feature to find more specific info.

I thought that is what carb cycling is supposed to do.
